I've had this problem in the past. I keep all of my music on an external and the first time this happened I just deleted and reimported my entire library, an hour or so I'll never get back but not the worst thing in the world. The second time this happened I looked up a remedy, which unfortunately is only preventative rather than actually helpful after the fact. There is an option in the library options/itunes folder section that allows you to permantize your itunes folder. That means that itunes will sync with the drive regardless of port. This will not fix the problem, it will only prevent it from happening again.
